You might consider checking out JW Pepper in Fremont:

While not comprehensive by any means, their stock is just about the best in the area after the demise of so many other establishments. And since they have so many locations/sources they can get music on order (either direct from publisher or transfer from another store) in a very timely manner (at least in my experience).
I would also chime in and recommend doing your browsing at the UCB music library. Once you know what you want, you can usually find it online from numerous sources, or order directly from the publisher.

Another FAQ, that I co-incidentally need answered is
Where is there a good music store in the bay area that has a good stock of 20th century music? I'm looking for something more adventurous than they sell in the south bay...which seems to stop exactly where the line between public domain and copywritten material begins...
